Always sync SharePoint first before OneDrive to avoid multiple location in File Explorer

To remove multiple OneDrive folders in File Explorer, in Registry Editor, go to:

HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\Desktop\NameSpace\

And delete the unwanted OneDrive locations, top left will give you it's name
